Secret Invasion ended in a more open-ended manner. Instead of solving the Skrulls' invasion of planet Earth, the problem still continues. In fact, President Ritson even declared war against the Skrulls which means that the paranoia won't presumably end as the MCU moves forward.
The reception to the show's final episode has been very divisive at best as its creative decisions on how they decided to conclude the story and the direction that they went with the characters were met with massive backlash from fans.
Some even questioned the value and necessity of the series and expressed frustration on how it didn't live up to the premise that they promised back when the project was announced and the storyline it is based on.
It is hard to tell whether future MCU projects will continue or retcon what they set up. One thing's for sure is that most fans are not happy and Marvel Studios may have to respond to the criticisms and do some sort of course correction.
Director Ali Selim Explains Secret Invasion's Open-Ended Conclusion
Speaking with Entertainment Weekly, director Ali Selim discussed why they decided to end the series by adding more paranoia about the Skrulls invasion and having President Ritson commence a vigilante killing against them instead of properly solving the issue.
"Well, I think that Ritson could say, 'The Skrulls are welcome here,' which is a great message, but not great drama. Nick Fury has to have some opposition as we leave the series. Even though he's come to terms with it, I don't know that it's realistic to think that everybody has come to terms with it," he said.
Selim also explained that it's important for them to end the series by telling the audience that the "battle could go on" and showing that Sonya Falsworth and G'iah could solve it once and for all.
"I think it's important to show that a sense of other can create a sense of conflict. The choice was: Do we want a Pollyanna ending, or do we want an ending with some real guts to it?" the director added.
"The idea is that this battle could go on. But Sonya and G'iah reconcile at the end, and maybe they're going to fix it. Maybe these two strong, beautiful women are going to come in and fix it."
While the director tried to give us some sense about the ending of the series, it might not be enough for most fans as the explanation didn't make a case that the story is complete and how it could work in the entire arc of the MCU.
It is hard to tell at the moment whether the Skrulls issue could end up becoming a major recurring storyline in future MCU projects, but since the plot thread has been set up in the series, they have to address it in some capacity and it's hard to ignore it at this point given the ramification.

For now, let's wait and see how future MCU projects will presumably cover the ongoing in-universe problem and hopefully, it will make more sense.
